How to remove the black spot on red wing boots , any idea ?

What caused that? 

You could brush them, then clean with saddle soap and then condition. Not sure if it’ll work, though.

Failing that, I’d dye the boots a darker color to mask the spots.

But the boots look new?

What did you do to them? How to treat them depends on what the black spots are...

The answer depends on the cause of the spots. Are they a dye? Or some sort of oil or grease?

If the latter, leave talcum power on overnight. You could saddle soap to try and clean them generally, then beeswax would help as it would help dissolve the oil. If it's a water-based substance the saddle soap will help dissolve some of it. But it's impossible to say more without knowing what the substance is.
