I would have recommended the Aoyama Book Shops, but they just suddenly closed down recently. Do try the Tower Records in Shibuya, as it's a popular place to get magazines.

would they take free magazines though?

They have a rack for free magazines, and that's where I always pick up the SAL free paper. But then again, they always charge for EXPOSURE, another UK paper that's supposed to be free (it's free when you pick it up at other places, like Planet 3rd in Shibuya for instance). So I don't know why that is. Might depend on the distribution, and maybe for SAL it's a guy that just goes there and drops a pile of issues.
