Kyoto/Nagoya/Hakone/Takayama

I'm visiting Japan for the first time and want to stop in some small towns/holiday areas on the way from Toyko to Kyoto - I've stumbled upon Hakone and Takayama as options. Are these good places to go or too tourist oriented?

Also if anyone has ideas on good mid-range hotels in Kyoto and Nagoya, I'm thinking about Westin Kyoto but have heard that half the hotel is a shambles, any advice would be appreciated.
