Cool Tokyo/Kyoto hotels & ryokans?

I live in Nakameguro & am looking for boutique hotels (besides Claska) or ryokans in area (Daik/Aoy/Shibuya/Ebisu etc) for visiting guests?

Also heading to Kyoto & looking for recommended ryokans?

we have been to dak/aoy/shi/ebu/shinjuku and apart from the unattainable (for us) tokyuexcel at shibuya

we love the shinjuku southern tower

narita to hotel 1.5 hours (including the 10 minute walk - with luggage ) on NEX

close etc

cost?? we have a package with QANTAS

we love the SST

but closer to the Shinjuku Station there may be be better deals (we have no Japanese language skills)

The Chojukan ryokan is exquisite, and very traditional: superb, beautiful food, wonderful bathing areas, gorgeous mountain setting. But it's in the countryside, a good three hours by train, bus and cab from Tokyo.
